Could you explain a little more please?  GIFs are possible but I am not quite sure what you want to do

I work on application training. I wish to create transparent blinking highlight boxes of various sizes. (Enclosed is an example of one highlight box I am talking about) GIF

I am not aware of any way you could achieve that effect in Snagit.

I dob't believe GIF (or jpg) provides transparency, so the center of an outline box would be filled. But png would work. So if you're asking "Can I use Snagit to capture something like a box and remove the fill and use this in Camtasia, the answer is yes.
