I need only the video and not the entire folder that is coming along with it. When I select the option "MP4 with smart player(1080) the error is "Your video contains at least one feature that is not supported by this format. If you continue producing, you may experience the following, TOC based markers not included in the video". I just have intro, software simulation and outro.

You have to use Media Encoder. Or at least you can't export MP4 video in After Effects if you're using any version of After Effects CC 2014 and beyond. The reason is simple, MP4 is a delivery format. Instead After Effects is a software you use in the middle of the video creation process.

If you want markers, you need the Smart Player (that's what makes it "smart").  If you only want the video (with or without audio) produce as Joe demonstrated, above.

What you are seeing is not an error, it is a warning.  It is just telling you that the Markers in your project will not be part of the produce mp4 file.  You just need to hit continue to produce an mp4.
